png transparency in layers in creating random colors and slightly shifting the layers

Hello,
I have an issue with the final result. The images appear to have new colors and some layers are not aligned. I have redone the layers hundred time, making sure format is good, resolution, even saved each layer separately from photoshop, and made it to a minimum of five layers to identify the problem. But there is one layer that is never alined with the others and new random colors appear on the final images.
